Creating a threaded protein template?

Hello,
I want to create a threaded template without building the nonaligned region? is it possible using modeller?
How can I modify the code here to do so?

Modeller doesn't create templates - it makes models using templates. If you mean you want to build a model of only the residues that are aligned to a template, then sure, just remove all unaligned residues from your target sequence.
