constraints failed

Dear all, I am trying to construct a model with four HIS binding to a copper. I set the distance constraints for ND1--CU as 2.0 angstrom, but the distances between ND1 and CU of the constructed models are around 2.5 angstrom, it seems that the constraints failed. Acctually, when I checked the model, I found that the distances could be around 2.0 angstrom if CU was just moved a little bit. rsr.add(forms.gaussian(group=physical.xy_distance, feature=features.distance(at['ND1:13:X'],at['CU:43:Y']), mean=2.00, stdev=0.05)) rsr.add(forms.gaussian(group=physical.xy_distance, feature=features.distance(at['ND1:14:X'],at['CU:43:Y']), mean=2.00, stdev=0.05)) Could someone tell me what kinds of reasons could result in restraints failure? problem in using mutate_model.py

Dear Modeller users, I created several mutants of my protein (which is a homodimeric protein) using the script mutate_model.py.and all has gone perfectly, but I have a problem in introducing a mutation. I want to introduce mutation in position 321 of both chains. So, I started introducing mutation in chain A using the command: mod9.11 - myprot 321 TYR A <mutate_model.py> myprotTYR321.log and all went OK. When I introduced the mutation in chain B starting from the mutant obtained in the previous step, using the command: mod9.11 - myprotTYR321 321 TYR B <mutate_model.py> myprotTYR321TYR321.log MODELLER gave me the following error message: OverflowError:check_inf__E> Atom 5347 has out-of-range coordinates (usually infinity). The objective function can thus not be calculated. The strange thing is that if I start introducing the mutation from chain B using the command: mod9.11 - myprot 321 TYR B <mutate_model.py> myprotTYR321-B.log MODELLER stops with the following error: OverflowError:check_inf__E> Atom 5345 has out-of-range coordinates (usually infinity). The objective function can thus not be calculated. I had a look at the original structure; atoms 5345 and 5347 are, respectively, atoms CB and O of the residue preceding the mutant one, and no apparent problems are present in the protein structure (no distortions, no aberrant structures - the residue is inserted into a beta sheet). But assuming that I have a problem on my structure, why the problem is not in the same atom when I start mutating from chain A or from chain B, considering that the procedure involves exactly the same residue? Modelling with Side chain Restraints

Hi I want to build a complete structure for a protein that has partial crystal structure available but with out any deviations for the side chains of residues that are copied from template (crystal structure). Hello, I have been modelling GPCRs using multiple templates and have noticed that in the code below in my salign.py file: aln = alignment(env) for (code, chain) in (('1', 'A'), ('2', 'A'), ('3', 'A')): mdl = model(env, file=code, model_segment=('FIRST:'+chain, 'LAST:'+chain)) aln.append_model(mdl, atom_files=code, align_codes=code+chain) if I switched the order of the templates to be 3, 1, 2 instead of the order shown above (1,2,3), I get different models with different DOPE scores. Is this possible or am I doing something wrong? If this is the case, how can I determine which order of my templates is optimal for homology modelling? Thanks in advance,

Loop refining

Hi modeller users I've already modeled a structure of an OBP (insect proteins). I picked the structure (pdb) with the lowest DOPE score, which is actually has the best stereochemical quality according to Procheck. After that, I used the script for "loop refining" in a positive range of values according to Anolea (showed as red bars). I was waiting a better stereochemical quality after the loop refinement, however, more bad contacts among residues and low allowed positions were obtained. My question is, What aspects must I take into consideration for loop refinement?, Is possible that the modeled structure do not need any loop refining?
