Psi and Phi Dihedral Restraints

Hello All, I have recently been toying with certain restraints in my .rsr files, and I have a couple questions. Can someone elaborate on the effect of restraints which contain eight atoms and a multiple of six parameters (I've seen 6, 12, 18, 24, and 30), and the restraints which contain 4 atoms and 28 parameters? What exactly are these parameters? Also, is there an easy way to pick out the psi and phi restraints out of the general dihedral restraints? Thanks in advance! Add rigid bodies and CA-CA restraints

Hello, I have built a model and I want it to satisfy some CA-CA restraints. In order to do so, I've added some restraints with the command "rsr.add(forms.gaussian(group=physical.xy_distance,feature=features.distance(at['CA:893:C'],at['CA:184:B']),mean=10.0, stdev=0.1))" and some restraints on secondary structure to avoid unwinding of alpha helix. Actually these restraints caused kinks in alpha-helices that are known to span the membrane. To avoid that kind of kinks I want to treat the helices as rigid bodies. First I tried to add rigid bodies in the same script a = mymodel(env, alnfile = 'align.pir', # alignment filename knowns = '2OXS', # codes of the templates sequence = 'mytemplate ') # code of the target r = rigid_body(a.residue_range('180:B', '200:B')) s = rigid_body(a.residue_range('890:C', '900:C')) a.restraints.rigid_bodies.append(r) a.restraints.rigid_bodies.append(s) But in this case, MODELLER doesn't recognize the residue range, and raises the error "No such Residues 180:B". I have checked in previous models; the residues are there. I also tried to start from an existing model and applied molecular dynamics on it, like it is described in optimize.py. I have succeeded in defining the rigid body on my initial model but the applied restraints aren't strong enough to move my intitial model. In addition the MD partially unwinds the secondary structure of my model. To satisfy my restraints which approach is the best : add my CA-CA restraint, my rigid body definition and make the homology modelling at the same time or do a MD on an existing model? Thank you. As you`ve said, the problem was with the alignment (I should have put "." instead of "-" in my seq) and with chain labeling. Hello, Modeller: I try to model the ligand into my model by following the example of "Tutorial-2: Modeling ligands in the binding site'. First, I use a template and one of my model to build a alignment of the two. Then manually change the alignment to add "/.." to the end of the structures and sequence in the alignment. And change the number of residues of the structure file in the alignment. I then do the modeling using the modified alignment. But I keep getting the error message: modeller. error: check_a_337E> structure not read in I have checked that the structure files are all in the right path. I don't understand that why Modeller can't read the structure. I notice that the program generated two structure files ( all with xxx_fit) after the alignment. But these "xxx_fit" structures do not include the ligand. If I use these "xxx_fit" structures, there is no error message saying that "structure not read in", instead, it complain that "One or more atoms absent from MODEL". Since there is no ligand residue in such "xxx_fit" files. And if I manually add the ligand residue into the "xxx_fit", again, the modeller can't read the structure anymore. Targeting Restraints for Weakening

Hello all, I am generating models for a strained protein chimera using weakened restraints on one of the two domains, to see if Modeller will unfold the domain to relax the mechanical strain. I have weakened all Ca-Ca and N-O distance restraints (roughly 3,800 out of 16,500 total restraints) by a factor of 100, but it had nearly no effect on my output models. Is there something fundamentally flawed with this approach? Are there other specific restraints that might be recommended for weakening, or would it be best to simply weaken all restraints associated with the targeted domain? Thanks in advance!
