problem with model-multiple-hetero.py

My aim is to model single chain protein from a 2 chain template with 2 ligands ( PLP).following the advance tutorial I have edited template PDB ( i.e.1IAX) as per my requirement.I have deleted chain B using modeller to refine a docking conformation

Hi, Does modeller provide a means of generating models that differ only slightly from an input template? I have been using modeller to generate models of an antibody, and then docking those models to the solved structure of the target antigen protein for that antibody. Multiple models are required, as the docking is very sensitive to the correct conformation of loops at the docking interface. I have some resulting docked conformations that are receiving pretty high ZRANK scores, but upon inspection, it seems that they could all be just a little bit better fit. I was hoping I could feed these docked conformations as templates into modeller, and generate a large number of very similar models, with slightly differing energies. I'm already comfortable generating input PIR alignments with multiple chains; I'm just interested in hearing what the recommended approach would be for such a refinement process. Cordially, Jake

Hi modellers, I'm trying to build a homology model of a multi-chain heteromeric protein (with model-default.py script) using as template a homomeric protein as showed in the following example: #begin of "ali" file >P1;pdb structureX:pdb:1:A:10::::: AAAAAAAAAA/ AAAAAAAAAA/ AAAAAAAAAA/ AAAAAAAAAA/ AAAAAAAAAA* >P1;ABBAB sequence::::::::: AAAAAAAAAA/ BBBBBBBBBB/ BBBBBBBBBB/ AAAAAAAAAA/ BBBBBBBBBB* #End of "ali" file The model is built normally. However, I noticed that many residues in the active site (which is localized in the interface between each pair of monomers) that are supposed to exposed are turned inside out. I tried to model just as homomeric and so all important side chains in the active site kept the template position. Is there anything I can do to make the modeled residues to adopt the same position as in the template? Would it be reasonable? I'd appreciate any help! question about a mix model

modeling an oligomer

Hi All, I would like to create an oligomeric (hexamer) model. I have a Ca- only hexameric model (chains A-F) to use for the template and an experimentally determined monomer structure I would like to use for the target. Essentially, I would like to map six of the monomer target structures to chains A-F of the template. I've attempted to do this using the "model-myini.py" script as described here: http://www.salilab.org/modeller/manual/node26.html and here: http://www.salilab.org/modeller/examples/automodel/model-myini.py but my output hexamer structure ends up looking like spaghetti. Am I using the proper modeling script for this task? If so, what should the alignment and target PDB files look like to map the monomer structure to the hexamer structure? Thanks, Doug

good day sir, pls i'm new to modeller and do not know where to start .i have read the manual but it get all confusing . i have not put in any input file cos i don't know where to start. i tried running the modeller mod9v3 model-default.py and it gives me import site failed cannot open file or directory . please help. if i can know the very first thing to do i think i can take it from there. thank you in advance chinwe

I was trying to widen the script model-single.log of tutorial "Basic example' to treat also a ligand from modeller import * from modeller.automodel import * env = environ() env.io.hetatm = True a = automodel(env, alnfile='xxx.ali', knowns='XXX', sequence='yyy', assess_methods=(assess.DOPE, assess.GA341)) a.starting_model = 1 a.ending_model = 5 a.make() The five model were built without the ligand.
